The final model used to generate the results in the manuscript "Managing African Swine Fever: Assessing the Potential of Camera Traps in Monitoring Wild Boar Occupancy Trends in Infected and Noninfected Zones, Using Spatio-Temporal Statistical Models".
The statistical model is embedded in the Stan language. The Stan file contains the model formulation for fitting a spatio-temoral multi-season occupancy model that does not explicitly model transition probabilities (i.e. survival and colonization processes). Both the detection and occupancy process are modelled using fixed effects. Moreover, spatial correlation in the occupancy process is account for by means of a Hilbert-space Gaussian process. In the detection process, a Gaussian process is used to estimate temporal variability. We refer to the README and Section 2.3 of the manuscript for a more detailed description.
