This repository contains the computational scripts and command-line workflow associated with the study, “Spatial Variation Shapes Gut Microbiome Composition and Functional Potential in an Afrotropical Fish.” The study investigates spatial variation in the gut microbiome of Chrysichthys nigrodigitatus across freshwater and lagoon habitats in Nigeria using 16S rRNA gene sequencing. The deposited materials include R code used for microbiome diversity and community-structure analyses, processing and visualization of ANCOM-BC2 results, Indicator Value (IndVal) analyses, and analyses of taxonomic and predicted functional profiles. The repository also includes the command-line workflow used for PICRUSt2 v2.5.0 prediction of microbial functional potential. Raw 16S rRNA gene sequencing data associated with the study are publicly available in the NCBI Sequence Read Archive (SRA) under BioProject accession PRJNA1474352.
